I definitely think there was some kind of issue between them, these things don't usually come from nothing. However, I imagine it was significantly blown-up by media and probably Kernus and the other weasels trying to get rid of Shannen because she challenged them on their crap. Shannen had enough and left, can't blame her. It should be said that Alyssa was dealing with depression during the early part of S3. She fell into a rough spot between S2 and S3 (I think she spent the summer in South Africa), and a poor diet caused her to come back with visible acne and looking noticeably heavier than she did at the end of S2. This has been cited as a possible reason why the show didn't do any promo pics for S3. Also, 2000 was a presidential election year, and Alyssa has always been a Democrat, while Shannen was a Republican at the time. It wouldn't have been surprising at all if the two clashed over who they were voting for. (Especially with the ballot-counting disaster that ensued from that particular election.)

Yeah, Kernus' problems seem like a drop in the bucket compared to Whedon's for sure. In fact most people and fans don't remember/know about what happened with Kernus. Sucks that Shannen/Alyssa feud and the tabloid crap Shannen got is still remembered more and always brought up to this time still online all the time. Whedon is more in the news than Kernus and bigger and well known, that I doubt what Kernus did will be that remembered years from now, Buffy with Whedon is a different story. It's why I hope the Charmed cast come out to talk more openly about their experiences. Or we'll continue to see the stupid Shannen/Alyssa feud continue to be brought up all the time. You go to Charmed sites and online, and they still claim this as fact and some fans still believe it. Poor Shannen and Alyssa. It's why I hope Shannen will come clean one day about her exit, just to set the record straight, so fans and media can put that annoying crap feud to rest, it's more believed as fact than Kernus. I've gone online and still some fans/casuals have no clue about what Kernus, and still think it's Shannen's fault/bring up the feud. There's no evidence that there ever was a "feud" between Shannen and Alyssa in the first place. Yes, Prue and Phoebe seemed more distant in S3 compared to S1-2, but that mostly had to do with what their characters were going through at the time. Cole drove a wedge between Prue and Phoebe, so it made sense that they wouldn't be as close as they were in S1-2. And, Shannen having minimal screentime in "Bride and Gloom" and "Look Who's Barking" had nothing to do with any perceived "problems" with Alyssa. Whenever she directed an episode, she always sat out the previous episode to get ready. She also sat out "Apocalypse Not" before she directed the S2 finale, and that was well before the rumors of backstage drama started up. What was more than likely going on was that Shannen was starting to resent doing the show. She didn't like Kernus and the direction he was taking the series in. She probably also didn't like how her character got shoved to the background more in S3, with Prue being the only sister to not have a major love interest storyline that season. She possibly also had issues with how Kernus and Spelling had treated Connie Burge, with her getting demoted from showrunner before the season started. But, unfortunately, the media loves a good "cat fight," and the real story of Shannen clashing with Kernus wasn't nearly as "exciting," so that's where the Shannen/Alyssa "feud" got spun up. I'm with you. Look at the S3 Dailies, Shannen and Alyssa are laughing between takes and getting along great. And this is backed up by a podcast Holly did last year, talking about how she and Shannen (she was more vocal) didn't like what happened to the show they started, with the behind the scenes stuff. How Shannen always put 110% into her job, and some didn't take it seriously. She talks about how they did give Shannen the we no longer need you. How she wanted to walk, but was under contract, and she'd be sued if she did. Yeah, you know the media loves a good cat fight, and why they made it bigger than it was.

Sounds like Shannen really cared about the show and was more than vocal to Kernus about what he was doing to it. And we know what that led to.

I feel bad for her, because her legacy on Charmed forever tied to the being fired/fake news about being a diva on set/Alyssa feud. Fingers crossed she and the cast can set the record straight one day. If #MeToo was twenty years earlier, Whedon and Kernus are fired. Marti Noxon and Nell Scovell would be show running the shows of Buffy and Charmed once as early as Buffy Season 4 and Charmed Season 3/4.

She was the creator of Sabrina the Teenage Witch before exiting. Man, Imagine her being the showrunner with experience working with Connie from the start, she could have been perfect running Charmed from the start.
