Well, John was brought to the present from 2003 from a magic pearl that Dean and Sam acquired. The pearl was supposed to give one their hearts desire. It was intended to remove Michael from Dean's head, but, instead it gave Dean what he wanted most, his father back.
Of course, John is baffled to find out that he's 16 years in the future, and then happy that Mary is alive again. Of course, Mary is happy to have her husband back. The Winchester family is intact for the first time since 1983.
However, removing John from 2003 has started changing the time line. A new time line is emerging, one in which Sam never became a Hunter, so many of the people that the boys have helped would now be dead. And, most important, Mary would be dead again.
A big change is that, in this new time line, Cas is still a loyal soldier of Heaven, and not the loyal friend and ally that the boys know. When Cas and Zachariah arrive in Lebanon, seeking to find out who changed time, both are will to kill to get the information. Dean and Sam interfere, and, while they have no trouble killing Zachariah (again), they can't bring themselves to kill Cas, even though he ends up wiping the floor with them. Sam ends up banishing him.
In the end, the boys realize that this time line cannot be allowed to continue, and the only way to put thing back the way they were is to send John back to 2003 (by destroying the pearl), after which he would remember nothing of this. Of course, John is on board, he would gladly to back, rather than losing Mary for a second time.
Before that, they have that last family dinner we're seen the pictures of, and all have a good time.
In the end, the boys destroy the pearl, and John is returned to 2003. And while John remembers nothing of these events, Dean, Sam, and Mary do remember, and are devastated. In the end, the Cas we know and love comes in and asks what happened. Dean starts to tell him.
Back in 2003, John wakes up and thinks what just happened was just a great dream he had.
What a great 300th episode.

This episode destroyed me.
When John heard Mary's voice I was crying.
John saying goodbye to his family. More tears.
This just made the list of the all time greats. In my top 5.
I loved everything in it with the family.
Mary holding John's hand and it faded away. I was in more tears.
I've never cried this much on SPN ever.

I only just saw a snippet at the end with the family but even I cried the first time.
Need to watch the episode thoroughly.

I know. While John won't remember, Dean, Sam, and Mary do remember.
Of course, they all knew that John had to go back, but that didn't make it any easier.

This episode totally destroyed me. Wonderful acting by all. The best milestone episode by far.
I've heard they hope to bring John back, depending on the actor's schedule. I know he wants to do a proper arc, if only he has time.

Problem is, right now he's tied down to The Walking Dead. They were lucky to get him for this episode.

That's true until his character is killed or leaves. John won't be back anytime soon, at least in nothing but a one-off.

I would love to see Jeffery on Supernatural again which wouldn't happen until the Walking Dead ended but at least it was nice seeing John again after all these years then.

That's true if his character is killed off, SPN might jump to get him back.
Still to come back after 12 years. That is a huge gap and really what fans wanted for over a decade.

Well if Mary was accepted I'm sure John would be and then the Winchesters would be permanently together again until something happened perhaps.

Wouldn't it be nice when, the series finally ends, the whole Winchester family is reunited. Chuck and/or Amara could easily restore John to life.
After what that family has been through, they've more than earned a happy retirement.

I don't know why but I've just got a feeling that when Supernatural ends either Sam and Dean will exist with Cass then and a few other characters perhaps or everyone dies i.e. the Wayward Sisters, Mary, the Winchesters, Cass, and other allies from some great battle. Horrible to think then either the next generation of hunters rises from the ashes or through everyone's sacrifice no more evil exists bringing utopia almost then.

The writers wouldn't dare kill off everyone.
If they did, they'd have to go into the Federal Witness Relocation Program, as angry fans would want to kill them!
